科学者レプリロイド「ドップラー博士」によりイレギュラーは一掃された。
そしてドップラー博士のつくる平和都市「ドッペルタウン」に
優秀なレプリロイド達が集められた。それから数ヶ月後…
突然沈静化したはずのイレギュラー達が一斉に反乱を起こした。
ドップラー博士が首謀者だという事を突き止めたイレギュラーハンター本部は
エックスとゼロにドップラー博士の捕獲とドップラー軍の壊滅を命じた。
イレギュラーハンター エックス＆ゼロ出動！！
数時間後、イレギュラーハンター本部より緊急連絡が入った。
こちらはイレギュラーハンター本部！ドップラー軍の攻撃を受け、応戦中！
本部周辺のイレギュラーハンターはただちに帰還し、応戦に当たれ。
